Canterlot Tower was a part of Canterlot Castle, presumably one of the many towers in its structure, that housed the Elements of Harmony.
The tower was located past the hall of stained glass which held many depictions of both heroes, and villains, of Equestrian history. Within the tower laid the jeweled case, which locked away the elements. When Princess Celestia took the Mane Six to the case, she was ready to arm the girls with the Elements of Harmony to defeat Discord, but much to her horror, the elements were stolen.
In other media
In My Little Pony: Magic Princess, the tower is a separate structure from Canterlot Castle, and serves as a residence. It is home to Skeedaddle and the Unicorn Painter.
