Several of originate in IDW Publishing comics, which have...a complicated history with canon, ''to say the least''. The most drastic of these was their incarnation of King Sombra, who has a radically different backstory, arc conclusion, personality, and even ''species'' in comparison to his cartoon counterpart. He had a ''redemption arc'' in the comics!
The sheer fact that the multiverse contains infinite timelines is an incredibly useful tool for both staff and fans alike. For the staff, it allows for an easy hand-wave for out-of-universe storylines or storylines that break canon, and for fans, it allows us to pretend something we didn't like just takes place in a timeline where everything is the exact same, only slightly worse.

It also may allow access for other cool events with other Hasbro products, assuming Hasbro ever allows MLP to ever crossover with any other series aside from brief cameos. A man can dream.
